Rudolf nebol schopný reagovať na vzniknutú situáciu a preto s Bočkajom začal vyjednávať jeho brat Matej. Dohodol s Bočkajom mier, ktorým bola potvrdená uhorská autonómia a náboženská sloboda šľachty a miest. Rudolf nesúhlasil s takýmito podmienkami mieru, čo vyústilo do otvoreného sporu oboch bratov. Po tom čo si Matej zabezpečil podporu uhorskej, moravskej a rakúskej šľachty donútil Rudolfa abdikovať na uhorský trón a sám sa stal uhorským kráľom. Stalo sa tak v roku 1608.
