DTO převzal od odboru pro vojenské letectví Ministerstva obrany ČR (OVL) hlavní konstruktér programu vojenských letadel AV Miloš Trnobranský, a to symbolicky v den 10. výročí prvního vzletu prvního prototypu dvoumístného letounu L-159T výrobní číslo 5831 (2. srpna 1997). OVL současně rozšířil platnost oprávnění AV k výcviku o piloty-instruktory Armády ČR pro L-159, verzi T1.

Prototyp L-159T, zalétnutý dne 2. 8. 1997: Tento první prototyp byl zkonstruován zejména k ověření nového motoru Honeywell/ITEC F124-GA-100. Zálet, řízený šéfpilotem Miroslavem Schütznerem, trval 50 minut a letoun při něm dosáhl výšky 5 000 m a rychlosti 670 km/h. Prototyp naposledy vzlétl roku 2003 a dosáhl celkového náletu 840 hodin. Dnes jej AV využívá k dílčím pozemním zkouškám. Druhý prototyp – jednomístný letoun L-159A v.č. 5832 – byl zalétnut roku 1998, třetí prototyp – dvoumístný L-159B v.č. 6073 – roku 2002 a zatím poslední prototyp – dvoumístný L-159T1 - v březnu roku 2007.
